To be honest, it's hard to juggle both, so the Academy's storyline can only be postponed until after the war between the Legion and the Corporates is over.

If it seems a little less fun to use Vault 79 as a biochemical lab or a petri dish for clones, I wonder if there are any interesting brains that could make it a "special" regional copy that could reasonably be linked to the regional conflict between the Alliance and the Legion.
